I have updated Line6 mobile pod and it's the first time I have used it as an IAA Fx on the track. I'm finding that the send level doesn't appear to be affection the volume.
Anyone else noticing this?

The Send control is for the FX bus, you could put the effect on the fx bus if you need to control the amount being effected. Otherwise, usually the mix is done in the other app. The other app should have some kind of input level or mix level.
