I'm trying to record some tracks via the built in input on the iPad. I can't get the app to recognize the input. It keeps defaulting to the built in mic instead. I don't see an input selector anywhere. What am I missing or doing wrong?

Without some description of how you have the two hooked up, it's hard to tell what the problem is.
However, if I want to go iphone to iPad, I use the Cakewalk UA-1G USB interface. I have a 1/8" going out from my iphone, then into the UA-1G. The cakewalk then plugs into the camera connection kit USB interface. And if you've upgraded to iOS 4.2 on the iPad, then you need to have a USB powered hub for the UA-1G.
How are you hooking the iphone up to the iPad? It can't be done directly (sans interface) as far as I know.
